FPGAs have fallen out of favor in the HPC sector because they're a horrorterror to program. CUDA is in because it is much much nicer to program and will still give you some good performance. I would go with what the HPC community has gone with and do it in CUDA. It's easier, it's cheaper, it's more maintainable.
